A fission reactor was designed to work with coolers, otherwise you'd just fill it with cells and moderators and switch it on and off, which totally defeats the purpose. The dev for NuclearCraft himself demonstrates how to do this on YouTube. It doesn't defeat the purpose at all, it simply slows down your average rate of generation. With the redesign, it seems a reactor becomes tailored to a very specific combination of fuels. So it forces you to rebuild it each time you change fuels, or build a whole array (a single reactor isn't cheap at it is). It may be possible to create a reactor with multiple fuels which breeds its own supply, but that's another complexity layer.
