This has nothing to do with Crosh or it's shell command. Once the Crostini flag is enabled, there should be a section in the settings titled "Linux (beta)". It should be next to "Play Store". Do you see it? If not, go back to chrome://flags and see if Crostini "de-enabled" itself. Happened to me once. If that's the case, then try re-enabling it.
