You shouldn't need soul trap/any charges on the weapon for soul siphon to work. I think it might be because you are killing a frostbite spider, which has a petty soul, and 5% of that is very tiny. (I think the soul siphon recharge for petty is ~12?) So it'd be hard to see the charges it gives.
