What worked for me was manually changing the rom name to Pokemon without the 'é'. And adjusting the controller settings + steam Input to recognize the controller. This is because Eevee cannot be played with a pro controller IIRC. So you need to setup Yuzu config for that game in such a way that you simulate one joycon.
You may have to do this one step at a time due to bug in steam. It maybe a good idea to create a shortcut to the menu so you can configure inputs.
